It says to

"Apply "Edit Mesh" and Collapse Stack."

I know how to apply Edit Mesh but how do you apply Collapse Stack?

Also everytime that I go to extrude in the menu the option is not available. Why is that?

you select all your modifiers by dragging over them, right click and select Collapse Stack... that way you convert your object into an editable mesh, and you no longer show all your modifiers over there :)

If you right click on one of the modifiers, you will get a choice to either "collapse to" or "collapse all"
collapse to will collapse the stack up to and including that modifier and collapse all will collapse the stack completely. Using collapse to option enables you to leave certain modifiers editable for future.
it's a good idea to save your work first though incase you need to edit something later.

Also, the extrude modifier is for splines, not primitives or meshes... Use the extrude option from the Edit Geometry panel from Edit Mesh modifier... good luck
